Some games in Radeon Settings, even after selecting the right .exe, will not allow me to use settings for that game.

For example Borderlands 3 says Optimized for AMD and has it advertised on their products even... but when I attempt to add the game to Radeon Settings it will find the game but things like anti-lag aren't being enabled.

I've made sure I'm using the correct .exe as well, even going to the task manager and locating the game .exe from the source it's running from.

Try this...in the game profile, enable 'Histograph' for the game. Reboot your computer. Play the game and see if there is a difference.
