Does this issue occur on all driver versions or just the latest?
I've seen it on 16.7.3 and the latest 16.8.1.
I have the same issue.
OS - Windows 10 64-bit
GPU - Gigabyte R9 390 G1 Gaming
GPU Driver version - Catalyst 16.8.1
Monitor - AOC G2460PF
This problem lasted through several driver updates and wipes, so it's not specific to the latest driver.
I've been having this issue too.... Brightness flickers exiting games or in game menus or loading screens. I noticed it also for full screen youtube videos.
Funny thing is when I move my mouse quickly the flicker will go solid as long as the mouse constantly moves.
OS - Windows 10 64-bit

If you update to 16.9.1 it should help with the desktop flickering... but please send a report to AMD about the in game flicking that is not fixed in 16.9.1. It's a big problem that needs to be noticed my AMD. If your using free-sync disabling free-sync will get rid of the issue but that's not a solution as free-sync when it's working makes a nice difference.
were you able to find a driver version which works or a different solution to this?
I noticed it really hard when I played Heroes of the Storm with the latest 17.5. drivers.
I downgraded drivers to a few different ones and some work better than others but all are not totally clear.
I'm currently using 17.4.2, and for the past few driver versions there weren't any major flicker problems.
What I noticed is that overlays like ReLive or Windows Xbox bar will cause the flicker. It can also happen when there are performance issues causing CPU stutters. I would recommend trying to:
Turn off RTSS
Turn off f.lux
Set your game to high priority mode
Set AMD external events service to high priority mode
If any of these work, then we can narrow down the cause in your case. For me its been working fine for the past few months, with flicker only happening for brief moments when I'm switching applications or having an overlay.
I'm joining this discussion as I have the exact same problem.

Sapphire R9 390 (running driver 17.4.4)
The flickering is visible the most if I have a video (e.g. YouTube) playing on a second monitor AND move the cursor onto the freesync screen where a game is running in fullscreen. It doesn't even have to be a Video, the problem appears with every dynamic/animated element on a second screen however it's most noticeable with videos (seems to be related to the refresh rate of the animated element).
My displays are hooked up as follows:
1080p 60hz non-freesync display on R9 390 using HDMI
1440p 144Hz freesync (BenQ XL2730Z) on R9 390 using DisplayPort
Old 4:3 display on Integrated GPU.
Even videos on the old 4:3 display which is not even connected to the AMD card causes the mentioned flicker.
I experienced a lot of brightness flicker in all games which were developed using Unity Game Engine. I tested these unity games on purpose and the effect is the same for all of them:
Kerbal Space Program
Little flicker in Anno 2070 and no flicker at all in Planet Coaster which are both based on different engines.
I had this problems for quite some time and this really needs to get fixed soon as it makes quite some games unplayable for me.
Same issue - brightness flickering in World of Warcraft if freesync is ON.
