Making tl;dr short version  I'll be refreshing my rig (for instance 3700x -> 5800x3d / 5900x etc.) and I was wondering if I'd like to update also BIOS for MOBO then will my settings will be thrown out? If so then will I have to setup everything manually once again or "configs" work (from older to newer bios' version) ?

Updating the bios will always reset to defaults, you can save your old profiles before on usb if supported, but I would not suggest this as not all settings are always the same, and often new options or restored settings may also appear. There is also the possibility that old profiles may cause problems or work incorrectly. Best to redo them manually and be sure to use a bios that supports the CPU you upgrade to.
